The National Cheng Kung University (NCKU) ranked the second among all universities nationwide, the 46th in the region of Asia-Pacific and the 328th among world universities, according to the 2008 Performance Ranking of Scientific Papers for World Universities released by the Higher Education Evaluation & Accreditation Council of Taiwan, an organization sponsored by the Ministry of Education in Taiwan.

According to this evaluation report, NCKU climbed from the 360th in 2007 to the 328th in 2008 in the world university ranking. In this rank order, NCKU ranked the second in Taiwan, i.e. second to the National Taiwan University and followed by the National Tsing Hua University and the National Chiao Tung University. In specific fields, NCKU ranked globally the 41st in the field of Engineering and the 216th in the field of Natural Science.

This ranking focuses on scientific paper performance, other than university herself. The performance measures are composed of eight indicators to access a university's overall scientific paper performance along three criteria: research productivity (accounting for 20%), research impact (30%), and research excellence (50%). In research productivity, it employs 2 indicators: the number of articles during the last 11 years and the number of article in the current year. In the criteria of research impact, it involves total number of citation during the last 11 years, the number of citation in the last 2 years and the average number of citation during the last 11 years. The criteria of research of excellence includes the H-index of the last 2 years, the number of the highly cited papers and the number of articles of the current year in high-impact journals.
